When I use Google reader to import an OMPL file that lists about 200 feeds, they appear in the left panel, but cannot be seen in the list of feeds to manage when I click "Manage Subscriptions".

Dragging them one-by-one into the folder in which I want them to appear is slow and painstaking. Is there a better way?

Okay, here's how it's done.

Within the OPML file, nest your feed elements inside an "outline" element:

<outline title="Folder Name Here" text="Folder Name Here As Well">

The feeds will be organized within Google Reader according to the "file system" indicated by the nesting of outline elements.
