Software for creating sitemaps or showing relations between websites

Question

I need a software to present the structure of a website, for example the hierarchical relation between pages and what content they offer.

The purpose of this is to generate a scheme of a website for scientific material.

Any idea how this is normally done?

Do you want to manually create it or have a software generate everything for you? Which operating system are you on?
No, my idea is something manual. The website at the moment is just a prototype. I found this writemaps.com but i prefer a desktop software. My system- Windows or Linux

Google's sitemap generator is pretty good, and it allows automatic updating as well if you change the content of your pages or add/remove pages.
