I'm doing some cleanup and I want to re-organize my files and folders. I think the quickest and best way to do this, is to assign tags to folders and files.

I am looking for a tool for Windows or Ubuntu to do this. Is there such a program? Or will Google desktop do better job in terms of indexing and finding?

Elyse might be what you are looking for. The website advertises it as..

..a file management system which solves the major problem with traditional methods of managing large numbers files on computers: paths and folders.

It is available for Windows and Mac. Keep in mind that tags you apply in Windows, will not be visible in Ubuntu, because the tags depend on the Elyse database, not metadata from the file-system.
