If I remember correctly, I used to be able to do this before upgrading to the 3.0 firmware. I thought the option would be in Settings>General>Sounds, but nothing about the alarm is there. This is my first time trying to get this to work since I updated to the 3.0 firmware. It seems like a really stupid feature for them to remove, so the option should be around somewhere..

If you go to General -> Sounds -> Sound Effects and choose Headphones, the alarm will play through the headphones only. I just tried this, so it should work :)

Edit: after talking to raffis, I believe this option is not present on the 2nd gen iPod Touch. So my answer is only true for first gen iPods.

Yes I do. Damn, that's strange. What I described to you in my answer is exactly what I see on my 1st gen iPod touch with version 3.0 (7A341) of iPhone OS. – alex Sep 3 '09 at 19:28

I have the option on my 1st Gen iPod Touch, but even with it set to "headphones" and NOT "both", the speaker still plays the alarm as well as the headphones.
