I'm on windows 7, and with all the diff and folder merge tools I've seen, I don't think there's any tool that can do this: merge 50 folders that contain somewhat overlapping sub-folders and files, show me conflicts, and help me merge these into 1 big folder with everything. Any tool that can do this?

ghisler.com Total Comander, file manager which have ability to merge files, it show discrepancy reports if structure of both folders is similar. –  Ishikawa Yoshi Sep 28 '12 at 14:31
    
Could you clarify, that are you comparing and merging 50 folders together, or two folders containing similar 50 sub-directories? –  Alvin Wong Sep 28 '12 at 15:03
    
You mean that at the end you need all contents in sub folders to be moved to a single root folder ? And please shed some more light overlapping sub-folders, does it mean that there are multiple copies of same file? –  Lamb Sep 28 '12 at 16:10
    
Yes, in the end I need all files moved to a single root folder. And yes, there are multiple copies of the same file, sometimes some files are modified. –  Geotarget Sep 28 '12 at 16:33

The WinMerge allows you to merge two folder trees at time. Anyway, you will not find a tool that will do merge on 50 trees at time.
