According to this Microsoft page the Zune supports Mp4, M4v as well as wmv. Any application that is designed to convert video to the iPhone should work as it uses m4v as it's primary video format.

If you don't mind paying, the Cucusoft converters are the best ones I have found. They have great tech support and I have never had any problems converting using them. I have used them for DVD and videos downloaded from the web (Veoh, youtube, etc). It also has pre-set settings for the more common Zune setups, though you can do custom settings as well.

I use GOM Encoder, set to encode to WMV (or mp4), and let the Zune software resize it to the Zune's screen (or for TV output, depending on the settings).

HandBrake is the best free video converter I've found. Here is a forum post where someone describes the settings they used to successfully convert video for their Zune.
