Use PDFTK to remove the password. I'm not sure what platform you are on but it will work on linux. Use shell scripts to batch script your process.

Removing password from pdf on linux command line

EDIT:
Python can be used to decrypt AES encrypted PDF files.

It should work in cygwin. The pdftk package is there. –  BubuIIC Jan 14 '13 at 2:45

@hkinterview You could build a small VM using xubuntu on top of windows environment. –  Chetan Bhargava Jan 14 '13 at 2:46

@BubuIIC it could work on cygwin but in my personal opinion VM would be faster and monolithic (easier cleanup). –  Chetan Bhargava Jan 14 '13 at 2:47

For future reference, pdftk has a perfectly functional Windows command-line version available. –  Karan Jan 14 '13 at 6:40
