I googled, it seems opencl/cuda is not available in ffmpeg and handbrake.

So, is there one tool can convert a video to h.264 or vp8 by GPU acc on OS X(linux can be accepted also)?

At the moment there is none, and after all H.264 encoding cannot be parallelized as easily as you might think it is. Motion prediction is quite intensive, algorithmically speaking, and I wouldn't want to be in the position to parallelize that code. – slhck Jul 7 '13 at 7:43
