Probably for the best recommendation some more information would help. Do you need a one way sync or two way sync. Do you want it automatic or manual. Are the folders on the same machine, on the same network or across a WAN. These things may matter for what would be the "best" folder sync. – Scott McClenning Jan 18 '10 at 0:34

you should give it a try on Windows Live Sync. It's the best out there. All you need is a Windows Live ID. You get full control to when to sync and what folder to sync etc.

How about the built in tool for Windows, Xcopy? There is an article here on how to use it to synchronize folders. It skips hidden and system files by default.

My personal favourite on the other hand is SyncBack from 2BrightSparks though, it does the job - and easily with a nice GUI. This also allows control over whether hidden and system files are synchronized.

I think your best bet is SyncBack SE or SyncToy. Both of them are free and have an option to ignore hidden folders/files.
