For DjVu viewer, you can use File » Export as… » PDF format. I think it's easier.

I use a piece of software called http://calibre-ebook.com/ , unfortunately it won't fit your djvu requirement, on the up-side it does support a lot of eBook formats. I started a Bash project on github to help convert from PDF to PDF+OCR and DjvU+OCR. It's based on the reply by @meda-beda and some edit I added. It is a wrapper of pdfSandwich and pdf2djvu. It was developed and tested under Ubuntu-12.10, I reckon there is still work to do on the option to tweak the resulting file (sometimes bigger than original).

If you use windows 7 you can install third-party IFilters for PDF and DJVU, and use build-in search as explained in How to search inside files on Windows 7? Linux: According to this forum from a year ago, there are two options in Linux: djvusmooth and the GNU ELPA djvu package. Windows: WinDjView has user annotations. Mac: I don't know of any. And of course, if you only have a few DjVu files, there is always the option of converting to PDF and then using your favorite PDF viewer.

I did some google search and found a free software which works really nicely. The name is DjvuToy and can be downloaded at here. You can just select the folder where all the djvu files are at and DjvuToy will merge them into a single DJVU file.

Yes, they can contain raster elements, but it treats them as vectors and attempts to scale them as it does embedded fonts and illustrations. I had a similar issue with other package managers before. Make sure you're up to date with the package information and the package manager itself. Use sudo port selfupdate to do this for MacPorts. If you only want to update the package information, use sudo port sync.
