@RedGrittyBrick; Not really. I'm looking for a way to avoid having to ask my colleagues to use some special software on the Windows side. They know how to do scp, that's not the issue.

Hm ... can I set up the box to be its own one-machine Windows domain without interfering with my organizations domain (on which this box, being a Linxu machine, is not allowed)? And to what extent can I get rid of /etc/passwd and /etc/shadow altogether? If I can use Samba passwords for everything (i.e. if all Ubuntu applications I use support PAM), that solution will be fine with me.

I haven't checked this with R, so I can't put it as an answer, but the normal procedure is for the Makefile (used by make) to support a prefix variable (although it often has a different name) that sets the location where the software will be copied in the make install step, and for the ./configure step (which generates the Makefile) to support a --prefix option to set the default value of that variable in the Makefile. So either of them should suffice. I only use the prefix option on ./configure.

@some: Yes, they can be spread across multiple lines, but to share them across recipes you have to put the definition in a make variable.

I have tried to do that, but it seems to require the Windows client sending the password in cleartext (samba.org/samba/docs/man/Samba-HOWTO-Collection/…) or a password synchronization mechanism that appears to work only in one direction (samba.org/samba/docs/man/Samba-HOWTO-Collection/…), both rather suboptimal workarounds in my view.
