-vcodec copy makes mplayer happy, but the built in Subsonic Flash player still drops the stream. I went back and tested an older Subsonic release of ffmpeg and that works as expected (had nothing to do with Ubuntu packages). The older ffmpeg just ignores the "video" stream. There isn't any good way to tell what version of ffmpeg this is compiled with from what I can tell, but it is older...

done. It looks like this is a common issue, but I am still pretty sure it is a bug in ffmpeg. I had not run into this issue when running Subsonic with the Ubuntu 12.04 ffmpeg. [forum.subsonic.org/forum/viewtopic.php?f=2&t=14644]
