Not to be a downer, but you note the problems start shortly after installing windows 8, have you tried popping a blank HDD in the machine, installing a different OS, linux or windows, and testing to see if the same problem happens again, if it does I think we can rule out windows 8, if it doesn't, then you can rule out the hardware.

What OS are you using, in windows there are settings to adjust when the hard drives idle and when they don't. Similarly there would be custom settings on all OS for such things.

If you disable secure boot then centos will work, you can clear the keys if you want, secure boot and UEFI are just extra security features that get in the way more than anything else.
