@Dan Glad to hear that! No, I don't think there's a setting for that. You can replace the bookmarks with one entry for each document (-b one_entry_each_doc) but that's it. I think this would be a great feature, though. If you've got the time, I'd suggest creating a feature request on sejda's bug tracker‌​. The dev team seems to be pretty active and I think you'd have a good chance at getting this implemented. If you create a feature request please do post it here. I'd be happy to voice some support on the bug tracker.

I am not familiar with OS X but on Linux I use pdfgrep and Recoll. Both apps seem to be on macports.
