I am not familiar with OS X but on Linux I use pdfgrep and Recoll. Both apps seem to be on macports.

Xournal, maybe? It does add the annotations as an additional layer to the PDF, though (no "proper" PDF annotations as specified in the format).

Try pasting the copied text as unformatted text (Should be Ctrl+Alt+V or Ctrl+Shift+V; I am using LO so I can't say for sure).
