I am not familiar with OS X but on Linux I use pdfgrep and Recoll. Both apps seem to be on macports.

Xournal, maybe? It does add the annotations as an additional layer to the PDF, though (no "proper" PDF annotations as specified in the format).

Try pasting the copied text as unformatted text (Should be Ctrl+Alt+V or Ctrl+Shift+V; I am using LO so I can't say for sure).

comment How to batch unlock multiple PDFs which have same known password?
On Linux you can use qpdf for the task. See here for a batch decryption script which can be easily integrated into the context menu of file managers like Nautilus.

But later versions of Nautilus also got rid of the list view or any custom view modes for that matter.

comment How to save a section of a pdf
Well, it's Linux, so some things are admittedly tougher than on other platforms. Another method that just came to my mind is using a PDF printer to output a PDF file. With this I suppose you would be able to set the page range in the same manner as you would when printing a file. But I fear I can't help you with setting it up since I've never used one before. Other users might be able to do so, though. To anyone reading this: Feel free to compile an answer based on my suggestions (or other ideas for that matter).

Check my out the answers over at AskUbuntu. The Q&A orimarily concerns Linux and Ubuntu but some of the tools shown there are cross-platform and should work on Windows as well (e.g. pdfsam).
