Yes, iTunes 'knows' they are podcasts because of how it got them. This is a SERIOUSLY annoying mis-feature that iTunes has had for years. There are lots of little things that iTunes will or won't do with something that it 'knows' is a podcast (like auto-load it onto a shuffle). Good luck getting around this by any means other than using iTunes. Unfortunately, you've run into one of the many areas where Apple's approach to things makes it hard on the end user who doesn't fit the expectations Apple has.

At the very least, choose a higher bitrate on the target format than the mp3 was. That will help minimize the overall quality loss from transcoding.

I suppose you could do a series of files, each of them fragmented, scattered across the disk. That way, you'd be reading more of the disk surface over the course of the test, and you'd likely see more improvement when you defragmented the drive.

Yea, pretty much any of them will do as a basis. The important thing is to have a consistent set of things to start with, then tweak till it meets your needs. Otherwise you just have to wade through every possible part at your vendor of choice, and that just takes too long.
