I forgot about this ghost window (I got used to it being there) and I suddenly noticed it's not there anymore. I didn't notice when it went away and why. I leave the question here nevertheless in case people have further ideas what process it belonged to.

@DavidPostill it's not a menu, it's a window. I tried start/stopping Desktop Window Manager Session Manager though, as it suggested in the answers, but it did not help. It looks like it belongs to a living process and that's why it doesn't disappear.

The name of the relevant face is diff-refine-change. You should tweak its color.

@Stefan yes, there should be a size limit, but most patches are not huge, so it would work well in >90% of the cases. And in the rest of the cases it would simply print "the diff is to big for automatic refining" and the user could visit the interesting hunks manually as today. But in the majority cases automatic refining would be a big help and a useful enhancement

@Stefan the simplest solution would be to add a function which walks through the hunks automatically and therefore highlights them. It's pretty trival. auto-refine-mode already highlights the current hunk, so this function walking through the other hunks when auto refine is enabled could highlight all hunks trivially.

@Stefan ah yes, of course, I just copied the code from the net and I wasn't thinking. Also, it only highlights inline diffs in the first hunk and you actually have to visit further hunks to highlight them. It would be nice if there were a builtin "refine all hunks" command which did it automatically.

@cliff2310 isn't the builtin windows 7 disk checker enough? I guess it should also find problems if there are any.

I have no crashes, but I notice some slowness occasionally. I'll do a disk check to make sure there are no errors, but windows 7 wants a reboot to do it (because the drive is used) which is inconvenient, because I usually hibernate.
