Before I'd say it actually "died", I would try to recreate the partition and reformat. Assuming Windows, right-click on My Computer > Manage > Storage > Disk Management. Hopefully, the computer has recognized the USB stick... if so, you should be able to create a new partition and format. I don't know for sure, but I think there is a limitation on the number of writes flash will perform, but it is probably different for each manufacturer. Does "command" mean 'script' or '.exe'? That is, do you want a script to execute or an application to run when the computer is shut down? I don't believe you can (easily) run a program when the user shuts down the computer from Start > Shutdown. If you want to execute a script, you might want to investigate the Group Policy feature. Run gpedit.msc and go to Computer Configuration > Windows Settings > Scripts (Startup/Shutdown).

Sounds to me like he installed a HDD that already had Windows 7 on it. Does merely having a second HDD with 7 installed modify the existing boot.ini?

I would not call this an answer, more of a comment. I think the OP might be referring to a special dialog that shows the possible file size for each format (.gif / .png / .jpg) given a certain quality rating. Or something...

In addition to Wil's answer, you need to make sure you purchase a video card with the correct interface (PCI-Express?) for your motherboard. Once you know which to purchase, verify that the vendor provides drivers for your operating system.
