Same problem for me on Debian 8 "Jessie", with ProFTPd. With or without TLS and any FTP client. Permissions on server look identical for everything. If connecting with a user not jailed into the FTP dir, I see all files. If jailed into the dir (DefaultRoot ~), some subdirs are missing.

Yes. Using memdisk if your .iso fits in RAM. If not, then there are other ways. For example with iPXE.

That link shows where to delete the cached mails, but the files will be recreated. The offline cache needs to be disabled in the preferences first.
