@Damon I used to hate this behavior, too, but you can disable it. You just need to configure Notepad++ not to reopen old sessions. Go to Settings --> Preferences --> Backup. Uncheck "Remember current session for next launch".

I don't know if it needs to be two separate files, but the two behaviors of the script should be separated by a switch or parameter. A -RunAfterReboot switch with a conditional in the script itself would be sufficient.

In most SFTP clients, you can issue the lpwd command which will return the client's local working directory. That should be the calling shell's working directory, but it may not be. You can also use lcd to change the local directory and lls to get the local directory's contents.
