It's possible that it's your power settings, bios, heat or software. My first place to start debugging would be the software.

Running x86 programs on your x64 OSX should not make your system run slower, although it might make the program run slower. There might be a way to encrypt disks using the baked in disk utility. Have you tried this?

I would love if there was an easy way to do this... I frequently have to load systems with a few standard programs, with standard settings. Unfortunately slipstreaming seems like the only option if the systems have varying components.

That could very well be the offender - but often I have found that when one file is corrupted, so are others. My preferred course of action is to restore a backup - or reformat->reinstall->backup if losing files isn't an issue.
